Wow you matching sides, both leaking, that’s crazy. Take it back to the dealer for new seals. Here we go again, after a Heavy rain!

Yes, the dealer fixed them at the first attempt - the bootwash, stuck the seals on as they were intended! The air conditioning condensate was sorted out with some pipe positioning and a bit of lagging. My '24 Trialmaster exhibits the water-between-the-seals behaviour on the driver's side (right side) only. As far as I an tell, watre from the rook is running along the gutter and then down the A-post before making its way between the door and the A-post. I think the outer door seal that supposedly seals agains the A-post is allowing water through, then it runs down between the inner and outer seal and pools along the sill at the bottom, between the seals. I get more water ingress when the vehicle is parked in rain than driven in rain, which I think is because less water is coming forward along the gutter when driven, and also possibly the water from the gutter is being dispersed by the airflow rather than running down the A-post. Sometime when I am not using the car and expect heavy rain I will tape over the joint between the door and A-post to test my theory.
I have wondered why this happens only on the right side and not also the left, since the seals appear identical in positioning and fit, but I have the factory RAI on the driver's side, and it is possible that the brackets for this alter the way water flows down the A-post.
I don't think that the three notches in the lower seal are in any way an answer to the problem, the notches simply allow the water to escape rather than pool.
I intend to take this up with my dealer when the first service takes place but don't really expect a technical solution. I did mention it when I took the car in for the a/c to be regassed and the tech observed that the outer seal wasn't properly affixed to the door along the bottom edge, but he then found the same on the passenger (left) side. Since the bottom seal is clearly effective, evidenced by the reservoir of water that collects behind it, I think this is a red herring.
@Jeremy996 - did you ever find a solution to your water ingress? Does your replacement vehicle have the same issue? Did either or both have an RAI?
