Last night my battery level showed 69% when I parked it. This morning it showed 75% when I first started it.... No, I didn't charge it overnight.
So, is the battery level only measured for the main battery and did the aux battery trickle charge the main overnight?

Yes, main battery only.

There is a good explanation of the trickle charge function at Section 10.2 and 10.3 of the Rok Dr guide. It may have taken a charge from the aux as you say or it could just be some drift in the IBS. It's not known for precision.
